I was preparing to implement Gaussian process regression (GPR) from scratch, using the C# language. Before I started the C# project, I figured it would be a good idea to explore using the Python language GaussianProcessRegressor module in the scikit-learn library. The idea is to get scikit results to validate the C# results.
GPR is complicated. But, briefly, GPR needs a kernel function that compares two training items. The most common kernel function is the radial basis function (RBF).
Somewhat annoyingly, there are two common forms for RBF. The first version is rbf(x1, x2) = -gamma * ||x1 – x2|| where gamma is a constant and the || indicates squared Euclidean distance between vectors x1 and x2.
The second form of RBF is rbf(x1, x2) = -1 * ||x1 – x2|| / (2 * sigma^2) where sigma is a constant. The scikit library calls sigma length_scale.
The two RBF versions are really the same if you observe that gamma = 1 / (2 * sigma^2), and sigma = sqrt( 1 / (2 * gamma)). The scikit GPR uses the sigma version of RBF, with a default value of 1.0. And to make things slightly more complicated, the default version of scikit GPR multiplies RBF by a constant with default value = 1.0.
For my scikit GPR demo, I used RBF with sigma = 2.24, a value which I found by doing some trial and error experimentation.
GPR also requires a regularization parameter, often called alpha. I used a value of 0.001, again found by experimentation.
For my demo, I used one of my standard sets of synthetic data. The data looks like:
-0.1660, 0.4406, -0.9998, -0.3953, -0.7065, 0.4840 0.0776, -0.1616, 0.3704, -0.5911, 0.7562, 0.1568 -0.9452, 0.3409, -0.1654, 0.1174, -0.7192, 0.8054 0.9365, -0.3732, 0.3846, 0.7528, 0.7892, 0.1345 . . .
The first five values on each line are the predictors. The last value on each line is the target y value to predict. There are 200 training items and 40 test items.
The output of the demo is:
Begin scikit GPR Loading synthetic train (200), test (40) data Done First three X predictors: [-0.1660 0.4406 -0.9998 -0.3953 -0.7065] [ 0.0776 -0.1616 0.3704 -0.5911 0.7562] [-0.9452 0.3409 -0.1654 0.1174 -0.7192] First three y targets: 0.4840 0.1568 0.8054 Create and train GPR model Setting constant kernel = 1.00 Setting RBF len_scale (sigma) = 2.24 Setting alpha regularization = 0.001 Done alpha_ = [ -4.0356 -9.3366 -8.8277 . . . 5.2312 8.8424 -0.4802 7.0650 . . . 5.1377 13.2251 -8.0415 -5.4773 . . . 5.9927 . . . -2.0101 6.5877 1.9598 . . . 3.4652] acc train (0.10) = 0.9700 acc test (0.10) = 0.9500 MSE train = 0.0001 MSE test = 0.0002 Predicting for x = [-0.1660 0.4406 -0.9998 -0.3953 -0.7065] predicted y = 0.4880 prediction std dev = 0.0186 End demo
Each training item has an associated weight. The scikit GPR calls these weights alpha_. GPR gives a predicted y value, but also gives a standard deviation value, which can be used to construct a confidence interval. But the standard deviation depends on statistical assumptions about the data, which usually cannot be guaranteed.
For model accuracy, the demo scores a prediction as correct if it’s within 10% of the true target value.
The key statements that create the GPR model are:
kernel = ConstantKernel(constant_value=1.0, \ constant_value_bounds='fixed') * \ RBF(length_scale=2.24, length_scale_bounds='fixed') model = GaussianProcessRegressor(kernel=kernel, \ alpha=0.001, random_state=0) model.fit(train_X, train_y)
The constant_value_bounds=’fixed’ arguments instruct the training code to not try to automatically optimize length_scale (sigma) or the multiplicative constant.
Good fun.

I am a big fan of 1950s science fiction movies. According to my estimates, about 40 of these movies had a military Colonel character. In previous blog posts, I’ve listed some very good (in my opinion) movies. But I know of three 1950s science fiction movies, which have a Colonel character, that are not very good movies at all.
Left: In “Frankenstein Meets the Space Monster” (1965), actor Robert Reilly plays Colonel Frank Saunders. Saunders is an android piloting a space capsule. Some Martians head to Earth to kidnap women for breeding and shoot Saunders’ capsule down and the Colonel-android is damaged. Not a very good movie but I give the producers and actors credit for trying their best.
Center: In “Plan 9 from Outer Space” (1957), actor Tom Keene plays Colonel Tom Edwards, a secondary character. Aliens resurrect dead people to cause chaos to slow Earth’s development of nuclear weapons. This movie is often called one of the worst movies ever made. I don’t know about that, but even though the movie is very bad, it has a cult following.
Right: In “Invasion of the Saucer Men” (1957), actor Sam Buffington plays Colonel Ambrose, a secondary character. Aliens with big eyes land on Earth. The military is ineffective but teenagers defeat the aliens by using the headlights of their cars. A really, really bad movie.
Demo code. Replace the “lt” in the accuracy() function with the Boolean less-than operator.
